Sometimes simply removing the cooler and remounting it will fix the problem if it's related to how it's currently mounted, as in it didn't mount correctly and yes, it can happen even though it may seem to be OK. Be sure you have the right amount of TIM and I'd suggest a re-TIM of the CPU/coolerwhen you check that, sometimes that helps too.
Be sure you're not throwing too much voltage to the CPU, more voltage always = more heat period, no matter what kind of cooler you use.
Anything else beyond this I can't suggest unless you give more info on your setup such as the case your system is in, how much voltage you're using with it, ect. That additional info will be useful.
