Is my HDD causing stuttering in games and a laggy overall system?

I was playing Black Mesa, and the game constantly stutters and suffers from long loading times. I've also experienced stuttering in Battlefield 3 (on Very High 720p/1080p and High 1080p settings, High 720p runs fine) and the S.T.A.L.K.E.R. games. Grand Theft Auto IV has a lot of texture pop-ins. Windows takes 1-2 minutes to fully boot up and programs take as much as 30 seconds to open up. Windows and programs will freeze up once in a while (This Program is not responding error) then revert to working normally. My hard drive is a Western Digital Caviar Green WD10EADS 1TB 5400RPM 32MB (which I ripped out of a My Book external enclosure). The drive had been dropped when it was used as an external hard drive. So I'm guessing this could have created some bad sectors on the drive? Windows also does occasionally run a chkdsk to check for consistency.

Mtu , superfetch.mtu set to max pingable via command prompt (probably 1472 if your on cable without router.
