What's happening is that the PWM signal is faster than the motor is capable of adjusting to, and thus the fans aren't reacting as quickly as they should to the fan controller.
This is especially noticeable in lower RPM fans (sub 2000) and fans with motors not designed for high-frequency PWM.

will the Noctua NF-F12 PWM fan work correctly with H100i and H80i ???

There isn't a PWM signal on a 3-pin fan, only 12V, ground, and an RPM output. Does it vary the voltage then?

The 4th PWM wire on a fan is so that the device can communicate with the fan.

A PWM 3pin connection, pulses the 12v to the fan the same way it would any other PWM fan.

Ok so I have a small issue with my H100i. I have the sata connected so the pump has power. The rpm wire for the pump is connected. 2xSP120L that came with it connected to the pump and another 2 SP120's connected to the pump. And finally the issue, I have the USB connected to the motherboard and am I correct saying I only need this to control the fan speeds of the 2 x SP120L fans because if so, issue resolved I can get a fan controller but if it has other use then I am screwed as it doesn't work unless I connect it while the PC is turned on. Every time I boot I have to disconnect and reconnect for Corsair Link 2 to recognise the fans and the pump.

Please help.

Edit: The BIOS screen takes like 20 seconds when the USB is connected. Unplug it and it takes a second or 2.

The rpm wire is connected to the CPU fan header, correct?

Have you tried a different USB header to eliminate that as a possible cause?

Have you flashed the new firmware that was released? (Version 1.0.4)

Have you tried reinstalling Corsair Link? Are you using version 2.2.0?

http://www.corsair.com/us/hydro-series-h100i-extreme-performance-liquid-cpu-cooler.html and go to the downloads section if you need the latest firmware/software.

You don't have to have any of the fans connected to the pump. You only connect them to the pump if you want to use Corsair Link to control the fan speed or adjust the speed profile. You also need the USB Link cable connected if you want to adjust the LED.

Another thing, are you using the latest BIOS for your motherboard?

I tried the USB header I am using for the 2 USB on the front of my CM Stormtrooper, nothing changed.

Tried reinstalling Corsair Link 2 (2.2.0) with the latest 1.0.4 firmware.

After creating this thread I updated the BIOS of my Maximus IV GENE-ZGEN3. Still no luck.

And that is great about not needing to use the USB, so I can just connect the fans to a fan controller which will look tidier than wires from the block/pump as well as having control of the SP120s which have no control in the link software. As for the color, the link software does work when I connect it while the PC is already on, so any picture moments (if any) I can change the color this way.

Thanks for the reply but still need help to see if anyone can get this working.

Hey guys,
Just got my H100i yesterday and got it up and running today morning. The unit looks great and all but I've been pressed with one issue - i.e. my SP120s (not the included ones but ones I had bought for my earlier H100) constantly run at 100%. I have downloaded CorsairLINK 2.2 and I've updated the firmware of my H100i to 1.0.4. That all seemed to happen relatively smoothly but I can't seem to control my fan speeds :S! The LED colours and all work fine though. Any help would be much appreciated!
