Not there like it's not in the hard drive it was installed on. I keep large files on a separate drive to save space on the boot drive. So it is basically games that are stored in this drive. I checked this drive to find that Battlefield 3 and origin were missing.

Yes, it is possible, but not very likely. Do you have an anti-virus program installed? Run a full scan. Check to see if any origin files are left over.
Yes, I have Avast! running. It once moved some punkbuster files out of the bf3 folder a couple months back and kept them in a different spot but never deleted them. I'm going to run a full scan now.
