Motherboard not detecting my SSD with operating system. Could use some expert opinions.

So basically I think that I have an issue with my Asus P9X79 PRO chipset, but I'm still not sure. I did a good bit of trouble shooting over the course of a few weeks, and it is really confusing me. NOTE: My mobo and SSD firmware is all up to date.

So. I have a P9X79 mobo, with three drives hooked up. 2 Crucial M4s, one as my boot drive, and the other to store games on (RAID kept failing and I was fine without it). And Samsung Spinpoint as my storage drive. I've had this setup for almost a year now. Maybe 10 or 11 months, and it worked almost fine. I've had a few issues that I blamed on my SSDs. Like a game freezing and the sound skips really fast. I'm sure others have come across this issue too. This happened when I tried RAID and RAID inevitably failed. It wasn't until recent that I started having serious issues like that again.

At first I was getting the Boot Legacy Error. I didn't know what was going. I went into my BIOS and saw that my boot priority had changed. My SSD with my OS installed wasn't on on the list and was replaced with my Samsung. Not only that, but it wasn't even an option in the drop down menu. it was either my Samsung, my external optical drive or disable. When I went into my SATA config., all three drives were listed, so obviously it was detected. But still, my mobo wouldn't let me select it as a boot priority. The only way it would appear on the list was if I unplugged the other two drives, and my OS drive was the only one plugged via SATA. Eventually I was able to go into BIOS and select the boot override option and didn't have to unplug and plug in all my drives. But still, that was annoying.

Now though, it is even more of a problem. When I boot into BIOS, my OS drive isn't even detected in my SATA config. It says port one is activated, but nothing is detected. eventually it will be detected, and boot to windows, but only after a few resets. Otherwise, I get that 'Insert Boot Media' text.

I'm at a loss here. I've done everything I can think of that is possible. I've switched SATA ports that they're plugged into, SATA cables. I've formatted to a fresh OS. I've even switched which SSD had the OS and which was games thinking the one was defective. And still. It's always the SSD with the OS installed. That refuses to get detected.

Could it be a PCH issue? I have had a problem form day one with my mouse also. It's jumpy and sometimes refuses to move the cursor. Which in games is quite frustrating. And when Windows first boots no matter how much I move the mouse, the cursor stays in the center of the screen, but right and left click still work. This occurs on two or three different mice. And to top it all off, with my recent install of a new OS and installing the latest drivers provided by ASUS, I get an error regarding the chipset driver saying it can't find the target .ini. (I'll attach a screenshot of said error) The PCH controls both the SATA and USB ports, no? So with all that I've experienced, I can't help but think it's the PCH that's faulty. Any input or suggestions would be greatly appreciated before I shell out another 250-350 bucks on a new motherboard. Thanks.

Yeah. That's what I did in the beginning and it worked for months. Now it's on a whole other level. It's everyday i have to unplug all other drives. Or I reset over and over again until it detects. It's very sad.

Yup. My first two ports are SATA III ports, and that's what my M4s are plugged into, and the HDD is in the SATA II port.

Yes. The Intel ones all the way. Those Marvell ports are a waste of space.
