But anyway, I still haven't found out what is slowing my phone down, this is a bit ridiculous...

It has nothing to do with how easy something is. It has to do with the task that may be slowing down your phone might not show up there. If you follow the extremely simple steps I've mentioned you can solve your issue.

The stock browser is fantastic, and IMO is the best one available. The Chrome for Android absolutely sucks. It is slow, laggy, and crashes constantly. I haven't used in awhile but maybe it has changed. They really did get the stock browser right with ICS though.

No offense, but I did try your steps to kill the apps with the Recent Apps and even after having nothing there I still have problems. Which brings me to this...

I have factory reset my phone today, and updated to 4.2.1, and at first when I restored the backup everything was fine, but as I used more apps it started to slow down. Which makes me think it may be some specific app that when run for the first time it leaves processes running in the background and slows down the phone...

How many apps are you using? Whilst it might be a complete pain if you have many apps, you might want to start from scratch, installing and running apps one at a time until you notice the phone start to slow down.

Chrome is the stock browser. I've never had any issues with it. Much faster and more stable than the old stock browser.

Then you have an app that is either A) constantly restarting itself or B) restarts itself upon close after initial run.
So it's a very very poorly coded app.
I would factory reset and install only the apps you need on a daily basis. Then reinstall as you use them and try to pin it down. You could also search reviews. You can use Watchdog to monitor for excessive background CPU usage. Highly unlikely as apps that poorly written are often removed from the market pretty quickly.

for me on my ICS Bionic the chrome browser feels much slower then say dolphin or opera. I like dolphin the best. Also use Puffin for flash player support thumb.gif
