New drivers on a new OS with a dual card setup, which consists of non identical cards? Does not sound to be a problem free route as it's not exactly screaming reliability.
Also a bit unrelated, but I used to get microstuttering with my nvidia card too. A lot. Especially in games where the FPS was too high. One day it randomly fixed itself. Dunno what I even did but it definitely had nothing to do with display drivers. Now I'm using an AMD card and no microstuttering either. I know none of thats stuff you wanted to hear....But sometimes these things resolve themselves. In fact I've found the more I've messed around with display settings/tweaks/drivers/etc the worse it gets.

I am using Windows 7. I was just testing in Windows 8 to see if there would be a difference.
And the problems go away with Crossfire or Eyefinity disabled. It's only when I use Eyefinity and Crossfire together.

The cards are both identical reference designs with the same BIOS. Only difference is the manufacturer, which shouldn't really pose a problem because the cards are the exact same design.

If it is related to farcry 3, AMD is aware of a few issues and I'm sure there will be a fix.

We have an AMD GPU rep here of the forums. He may be able to help a bit more than basic email support.

I've sent him a few very detailed PM's and got one very generic one-line response from him.
I haven't played Far Cry 3, it's every DX11/DX10 game.

Key word. Shouldn't, but can. You shouldn't be having these problems, but you are.

So the problems go away without crossfire? That kinda proves the point of the problem being related to the dual GPU aspect more than anything else such as drivers, OS, etc.

Here is things i suggest due.
Make sure CPU is 100% stable. You really dont want a semi stable CPU with this complex setup.
Dont use MSI AB or TriXX. Use stock bios and not Ghz.
If you want to OC stick to 1125/1575 MAX CCC.
You dont need to disable anything.
I would not even thing twice and blame 12.11 Beta Driver. Think of them as launch driver because they have changed a lot of thing. I would suggest trying 12.8. That has been the best driver for me.
The only problem i have right now with 2 x HD 7970 is FC3 which is runs very poorly, lags, hangs and stutters.

Pretty much this.

12.11 is a game change driver. If you have issues there, 12.8 is the next best bet.

Using 12.11 with twin 7970s as well, the only issue is some farcry stuttering.

As long as you stick to CCC overclocking, it should be stable.

Turn on triple buffering for DX11 V-Sync. I've had this issue a few times and it's tripe buffering that fixes that one. It only happens in DX10 and 11 games.

yeah, TB usually fixes most of my issues on single card as well. Ive pretty much given up and force vsync and TB on all games...lol

it isnt available in CCC (that one is for OGL only), youll need Radeon Pro or D3DOverrider...
