That's not entirely true, it depends on the drive and the controller it's on, he'll see a small, very small decrease in performance, we're talking about 2mb/s or something stupid.

The easy way to sort it is just use either Gparted to align it or just move the data to your C drive, trash the SSD and repartition.

Now that they are plugged in the correct intel ports I suggest you, backup your data and run the clean command in diskpart before you re-install on the C drive (steps on it in my guide) and when in Windows you can use it in diskpart on the secondary drive. Then quick format it so it will be aligned correctly.

Hello Mates!

Well i have to say that i have been through hell and returned.

If you have an Obsidian 800D and try to plug a couple of Samsung 840 Pro 256GB SSDs, in the hot swap bay, please don´t do it!
I had a lot of BSOD. The hot swap bay simply dont deliver enough power for both or maybe its not compliant with those SSDs (or maybe its mine that its a faulty)

Now i have them plugged directly to the mobo and dont have any problems, they are running like champions.

I Followed steps in the Sean's Windows 7 Install & Optimization Guide for SSDs & HDDs (A lot of thanks for him for that awesome guide)

Now the new numbers. I dont know if i have done everything well, but im happy with the result.
