from my understanding, "military grade" motherboards are made with more rugged components so that they can operate in harsher conditions. Other than that they operate the same way.

That is false advertising all the way. For real military computers take a look at Panasonic Toughbook or wide-range temperature industrial motherboards.

Mil-spec or mil-std (standard or specification)

The US military has standards set up for everything they purchase. This is too prevent them from being ripped off by cheapo products and materials. Since the government is shelling out the big bucks they set up standards that have to be met by the manufacturer. Whether it's paint, a hammer or a chocolate chip cookie it has to meet military standards.

Example: Lets say its paint.
The paint would have to have a certain VOC. Flash times, resistance to chemicals, resistance to UV rays, resistance to hot and cold, abrasion resistance. etc.

Example:
Chocolate chip cookie
Certain size, certain amount of chocolate chips, flour content etc.

For computer components like motherboards the components will have to meet certain specifications. See this LINK as an example for ASUS's sabertooth series. Read the descriptions on the card.

Spec sheets and the tests for mil certification can be hundreds of pages long.

So although it doesn't mean that it will take a bullet, it means that the government would be comfortable buying it. For what thats worth.
