Here is a suggestion:

1 - 3930k - $500
1 - Noctua NH-D14 Cooler $80
1 - Sabertooth X79 - $330
1 - 4x8Gb G.SKill Ares $160
2 - Gigabyte 7970 graphics cards in Crossfire, $860
2 - Samsung 840 Pro 256Gb, RAID 1 $460
4 - Western Digital Caviar Blue 1Tb, RAID 10 $320
1 - Seasonic 860W Platinum $200
1 - Full Tower Case in your taste. But for example: Cooler Master 932 $160
Computer Total: $3070

Raid 1 and 10 will protect your data; nothing like spending 24+ hours of compute time and having data failure...

I'd take some of your original 6k budget that is left and buy at least 1 2560x1600 30" monitor. It is worth every penny!

Oh... Well that one I got from a friend. My this will be my first build that I make myself... I just posted it on pcpartpicker because he wanted to see what people thought. Maybe I should have said that before I sent the link

Awesomness, I might just get rid of the 7970s and go for the gtx Titan. I would like those cudas

Yeah, if you can use CUDA then the titan would probably make more sense. I chose the 7970 for the price/performance. Need to wait and see, but they may still be better compute cards than the titan. NVIDIA really isn't big on double point precision these days.
