Can I delete this boot partition?

Long story short, I installed Windows 8 while having 2 HDD's plugged in.

Now if I ever want to take my extra HDD out that I use for movies/games/music my windows refuses to boot up due to the fact it put some kind of boot files on there.

I have the option to delete that in msconfig, so I am wondering if deleting it using msconfig will allow me to boot up without the 2nd HDD?
OR
Will it just mess up my system and I wont be able to boot again?

The 2nd HDD was my laptop HDD. Laptop was broken at the time and I decided to use it for a bit. Now that my laptop is fixed, I can't exactly use it due to the fact my main PC wont boot without it =/

Did not fix my problem.

If I take out my 2nd HDD I cannot boot up my windows. It doesn't even start loading it, just tells me there is a boot error and I need to put in the windows installation CD.

Edit:

It says

Default: Windows 8
Timeout: Skipped
Boot Drive: D:\

Entry #1
Name: Windows 8
BCD ID: {current}
Drive: F:\
Bootloader Path: \Windows\system32\winload.exe

So... I assume I need to change:
Boot Drive: D:\ to Boot Drive: F:\
?

If so, then how would I do this?
