I am interested in having an htpc built to complete my home theatre.

Must haves include:
Ability to flawlessly play full 1080p mkv, mp4, etc
Output full 5.1 surround sound
Output both audio and video through hdmi
Be able to connect to Internet via wifi and Ethernet (wifi just preferred)
At least two 2.0 usb ports

All content would be stored on an external hard drive so a small ssd for the OS and a few applications would also be preferred

My budget is around 350-400$ USD

I'd suggest this. Althoug it does exceed the budget, but it has all your requirements, unless you wanna also play games.

This is almost exactly what I was about to recommend, though your choice of case will be more down to taste

Some small barebones are also good value, though I'd stay away from E-450 and below, as my laptop will not play 1080p .mkv files over 4Gb in size
