In a sentence loop order does not matter as long as the pump is right after the reservoir.

Also you should be ok running the CPU block like that, the difference is the cooling fins are not aligned with the CPU Die so the cooling is less effective.

That sounds like something that could be noticable with the fins not being lined up, it's not like my loop is full of water so if I should change it, now is the time.

I cant find any info on how this will affect it but I assume it's a few degrees, I would run it in horizontal orientations unless it really makes your loop look messy.

I have the EK Supreme HF and I've run mine both with the ports side to side up/down and say no difference in temps on my i7 950
