What is the best way to keep this thing dust free for the longest period possible? Should the fan slots be maxed out, or not add any more fans than the two that it comes with? (also, the front fans seem to give you some leeway in choosing between 120 or 140mm fans)

Have a positive pressure in the case. That means you have more fans drawing in then exhaust. This makes it so there is more air going in then out, resulting in a positive pressure so dust doesnt get in as easily.

Is this case designed for Tower cpu coolers or the top down ones?
