SATA 3G/s with IRST vs. SATA 6G/s with no IRST

I've been having some micro stuttering problems with my Samsung 840 120gb so I decided to do a secure erase + clean install of WIndows 7. I have the ASUS P6X58D-E mobo which doesn't have the true SATA 6G/s but rather the Marvell version which can't use IRST.

I've been using the Marvell 6G/s slot but I'm wondering if I do a clean install if I should use the regular 3G/s SATA slots so I can use IRST?

If so, then how will switching to AHCI mode on the regular SATA slots affect my regular 1tb HD that I use for file storage?

No matter what, use the Intel sata 2 ports on X58.

Never use the Marvell sata 6gb ports. You are having issues and those ports are the reason why.
