Some problems with Windows Startup

Every time I restart or shut down my PC and start it up again. it goes through all the normal start up procedures but before it gets to the Windows 7 Start screen it goes to, what looks like DOS and says:

Checking File System on C:
Something about NTFS
Checking for Consistency.

What is the culprit behind this?

Also, when it finally does load Windows there is always pop up window asking for admin rights to allow Windows Malicious Software Removal. I always click No because I don't know what it is.

seems its checking your hard drive for bad clusters etc

and according to Microsoft - Windows Malicious Software Removal.

The tool is primarily intended for non corporate users who do not have an existing, up-to-date antivirus product installed on their computers.

How do I stop the Malicious Software from popping up on start up every time. Is there a way to improve these bad clusters so it doesn't do the check literally every time?

Ok so I ran a diagnostics and I got 33 problems. All of them Video Hardware Errors.

Windows:
Video Hardware Error
Files that help describe this problem:
WD-20130422-1716.dmp
sysdata.xml
WERInternalMetadata.xml

Some help/guidance would be much apprecaited thanks.
