Afterburner makes my desktop choppy too, but it doesn't interfere with the clocks or hash rate. Oddly enough, my 7950 is the exact opposite: everything is smooth with Afterburner open but hash rate takes a big hit.
Also, can you edit your post to include your GPU make and model and voltage (if you have changed that)? Example: Asus 290X reference and 1.150v. I need those to add you to the first post.

So far nobody has had any luck using two threads with these Hawaii cards. Like PorkchopExpress said, they always seem to top out at 500 kH/s. But I like that you are experimenting with new settings!

CGMiner is the recommend program. Download version 3.7.2 from the official source: http://ck.kolivas.org/apps/cgminer/3. What other programs / add ons / settings do I need to be aware of? IE it seems like a lot of the screen shots show CG Watcher as a program to get along with MSI afterburner. In addition, I need to go to command prompt and set GPU usage to 100%. Am I missing any other programs or settings?
The latest Afterburner beta version to control clocks and voltage and do the "setx" command to run optimal settings. CGWatcher is optional; it pulls the stats from CGMiner and displays them in a user-friendly interface. It can also do stuff like make config files, automatically restart crashed GPUs/miners and set the miner on a schedule.4. Do I need to flash the bios, adjust volts, or OC memory/clock speeds or can I just leave everything stock? I realize there are some optimizations to be made after I'm up and running, but I want to get cranking as soon as I get the cards so I can hopefully see a quick ROI.
Now that we have voltage control, you don't need to flash any BIOSes. Changing the core and clock speeds is a must (you can change them while mining to immediately see the difference) and it is recommended to lower the voltage for a cooler, quieter GPU and lower electricity cost.

Question though! If I use ANY memory speed setting other than ~1496-1504, k/hash tanks from 820 to 600.. Even like 1510 is 600KHash, 1490 is 600KHash.. but 1500 is 820KHash+?
Oh, and one more thing.. is it possible to mine on my 7950 and play games on my 290? Both are in the system but only one has PCI-E power atm (modular PSU). I suppose a 600W psu might not be enough for both though.
Like terence52 said: it's all about the balance between the core and memory clocks. If you want to use memory clocks outside that "window", you'll need to adjust your core speed.
You should be able to mine on one card while gaming on the other: You just need to tell CGMiner which card to mine on and have the 290 as your primary display adapter so Windows and games use that one. You will
need PCI-e power to a card if you want to mine or game on it (use Molex to PCI-e adapters if you don't have enough modular cables).Edited by MrLinky - 11/30/13 at 10:45pm
