I've been using this program for a while which reduce's the overall size of dll files and game executables, and while it does the job on most games, it simply doesn't work for random exe's, I've had no luck getting Mass Effect 1 to run after compression, as well as Dishonored and F1 2013. But I have had luck in getting it to compress Trackmania Nations Forever, as well as Dead Space 3 with no problems. I know this isn't really going to give me a performance boost in any type of way, but I'm running low on drive space on multiple externals, and I'm resorting to compressing whatever files possible whilst still being able to actually run them without no problems.

But I am curious to know: Could this have long term damaging effects to a game? Will it still work after an update?

The program can be downloaded from here if others wish to try it, also, make a folder to back up your original game executables first. http://www.tejashwi.com/techtejash/exepress.html

Edit: Also an interesting thing I took note of is I received bonus costumes not previously obtainable after I compressed my Dead Space 3 executable, they were mainly Dragon age 2 and Mass Effect armors though, but still, I had not received these previously, which I thought was interesting.
