December rebuild, NH-C14 questions.

So December is coming and ice been saving a lot of money to refresh my aging computer. And better utilize my 3770k.

I'm planning on moving my P8z77-i Deluxe into the Silverstone Ft03t and hooking up a shiny new 780ti w/ reference cooling.

My cpu, still suffering with the stock cooker is finally getting attention. I have my eye on the Noctua NH-C14 cooler because of its form factor.

I noticed by default the fans blow down into the motherboard. This seed weird to me. In the Ft03 there is a 120mm exhaust fan right by the CPU. Would it be detrimental to switch the two fans around so they pull air off of the motherboard? I feel this direction would be better suited for the column style cooling of this specific case.

Edit:
I found this breakdown of the old c style noctua cooler vs a tower. It seems the tower makes a significant difference in this case.

Would a closed loop like the h80 be detrimental to air flow? Also what is your experience with a tower or closed loop and moving the computer around? I bring my rig to my friend house to lan quite often

Resistance to movement, and fan longevity is my utmost concern.
