hard drive randomly appears and dissapears, Help!

so after my old processor died i bought a new motherboard and processor. after that i have been having problems with my harddrive, i still use the same windows as with my old hardware. so everytime i start my pc it now says bootmgr is missing... i go into bios and the 500gb samsung harddrive that my windows is on is not in the boot menu, but i can choose it so i put it first and save and exit. now my pc starts perfectly and all is fine until i next time shut it down then the same thing repeats, its like the bios settings dont save but im 100% sure i always press f10 save and exit. and sometimes the harddrive isnt even detected anywhere but then i power down and start again and go to bios and there it is again. i have checked cables many times and my other 250gb drive is always there. i tested the drive with seatoools and its fine. is it possible to move windows to the 250gb drive?

my hardware:
asus m5a97 le r2.0
amd fx4100
nvidia geforce gtx 650 ti
samsung 500gb
seagate 250gb
4gb kkingston ram
corsair cx500w

How new is the motherboard, Is it second hand?

If so, then you may need to replace the BIOS battery, it's the flat watch battery on the board. If it isn't that then I'd consider re-flashing your BIOS with the latest update.

the motherboard is new from a store unopened package, the processor however is second hand.

That should be fine, have you tried moving it to a different SATA port? It could be that which is damaged.
