Can i put my 7900gt in my secondary PCIe slot? or does it have to go in the Primary one?

check your manual it will tell you. I believe only one slot runs in x16, I believe the other one runs in x4 (at least in SLI it does for sure), Obviously you want it on the x16 slot

EDIT: Just found out you need to use the blue slot(x16), the other PCIE slot does run in x4 mode.
