Well that explains it then. The hose that is going vertically into the top is what I have coming from the res. How would I go about draining the loop to switch the tubing?

I guess you didn't install a drain port.
Can you show a pic of your entire loop?

If the res is at the very top, you can undo the fill port on the res and flip your case around on it's head to let it drain that way.

This is what the full loop looks like. The reservoir is in the 5.25 bays, the radiator is to the right


Close up of the res. Top one goes to the CPU block, the bottom to the pump. How would I go about draining this?

Personally I would remove the loop intact and drain out side the case.

You should plan a drain prior to installing any loop.

I would take that res out of it's mounted spot so you can pull it out of your case.
Than, unscrew one of the two ports on top of it.
Make sure to have a bucket under it.
And tip your case over so the res is at the lowest point.
And just let it drain.
And while your loop is drained, you might want to install a drain port at the lowest point of your loop.
A drain port makes it a lot easier on ya.

At the lowest point in your loop, you install this:

Than you will need 3 compression fittings. I don't know that your tube size is. If it'1/2 ID, 3//4 OD tubing, you can use 3 of these:

So your loop goes throught the head of the T fitting.
But in the leg of the T fitting, you connect a tube 6" to 12" long.
At the other end of the leg tube, you install this:

So when you want to drain, you just pull the drain tube over a bucket, take out the drain fitting, and let in drain into the bucket..

While draining, you might want to tip your case around to properly drain your rad(s).

And I don't know how long your pump ran dry.
If it ran too long without water, it could be daaged beyond repair.

I also think you should read up on proper filling and bleeding methods before you refill your loop.

I drained the loop, switched the in and out on the pump and everything seems to be going great now. I can no longer hear the water running through or the whine. I'm leak testing right now, there doesn't seem to be any damage to the pump. Thanks everyone!
