I quite enjoyed Alpha Protocol, you can do stealth, run n gun, or any combination of the two. As an rpg you get a nice variety of skills to choose from (hand to hand, pistols, assault rifles, sniper rifles).
edit to add: Also to think outside the box for stealth, Morrowind/Oblivion/Skyrim as well as Fallout 3/New Vegas also have alot of availability for stealthily completing objectives.
You should try Hitman series. I liked a lot Hitman: Blood Money and Hitman: Absolution. I love sandbox style levels in hitman where you can find many alternative ways how to accomplish your goals, which adds to the replay value of these games.

Sorry I completely forgot about that. I played the two MGS games which were available on PS2 and I enjoyed them a lot, as I didn't own a PS3 I almost forgot about it's recent games.
The most recent thief game recieved mostly poor reviews I think, but thief 3 was a big hit with a lot of people for its tough stealth approach. Haven't touched it in years and its pretty dated, but absolutely try it.
.......thief 1 and 2. Thats it. They are the best stealth experience in existence. I played most metal gear games, splinter cell, the arkham games, hitman games, etc. There is nothing like thief, its the ultimate stealth experience. I know, they are old, but the gameplay is incredible, the story is quite good, and the main character is a loveable bastard. Thief 3 is a good game too, but not as good as 1 and 2.
If you play dark messiah of might and magic using the thief skill tree, you got yourself another stealth capable game.
Metal Gear Solid games are actually pretty bad stealth games. Such simplified mechanics and linearity, you're usually forced to sneak out in the open and you can run around and not get caught. If one enemy is alerted, every other automatically knows your precise location. Crap like that.
The best stealth games, in no particular order:

Thief II: The Metal Age
Dishonored
Hitman: Blood Money
Other good ones:
Deus Ex: Human Revolution Director's Cut
The Elder Scrolls V: Skyrim Legendary Edition (preferably with mods) - the best stealth character will focus on Illusion, Alteration, Sneak, Lockpick, Pickpocket, and daggers (dual wield)
Fallout 3 GOTY Edition, preferably with mods
Fallout: New Vegas GOTY Edition, preferably with mods
Although different, stealthy Rogue-based characters in D&D games is a load of fun. Especially Neverwinter Nights 2 Complete: start off as a Rogue/Wizard with high DEX and INT, and appropriate skill focus and feats (spell focus should be on Illusion and maybe others like Necromancy), and prestige class as Arcane Trickster once you're able to. However Rogue is largely ineffective in NWN 2 and NWN 2: Mask of the Betrayer since most enemies are undead which are immune to sneak attacks.
STALKER CoP with Misery 2.1 with dark mode enabled pretty much ruling out daylight hour action leaving the ever present question, to flashlight, or not to flashlight. The game is hard enough during the day with Misery, you'll never get me to trek out only at night because I hate having to reload the game about 6 - 10 times a day as it is.
my vote goes for Deus EX HR. It puzzles me why some people do not automatically associate this franchise with stealth games, as you are free to do whatever you want, including starting and finishing the WHOLE game completely unnoticed and without any casualties (and if you are awesomely good you can do the same WITHOUT any augmentations, take a look here at Absolute Zero Run: https://www.youtube.com/watch?v=jdHjLjGqhBg )

still, even the "regular" version can be played 99.9% stealth mode (which happens to be by far the funniest way to play anyway, although I do suggest to make a second run as enraged killing machine....
Would love to say 2009 Just Cause 2, but, when you even get close to a base, making minimal sound, the Yellow ! comes up! Funny but keep going back to the SINGLE Player Game even yesterday, GREAT Value for money I think! No many games I can say that about!
The DARK SPORE game if you create the arena well! LOL, BF 4 while in Sniper mode! Oh and ARMA III. Assassins Cred III, and H.A.L.X. 2.........
I think that the OP was asking for directions concerning the "genre" rather than the "attitude": yeah sure you can play Arma III in a sneaky way, but it's an FPS/war simulation no matter how you look at it.

Agreed on both accounts. As far as I'm aware, Just Cause 2 has no stealth mechanics at all. ArmA III stealth is horribly ineffective and limited due to the terrible AI programming.
If you're talking the most "flexible" stealth games, that give the player the most options and most paths in their approach, then I will once again say that Dishonored and its expansions are probably the best, followed closely by Thief Gold and Thief II, but you also can't forget Hitman: Blood Money. Deus Ex: Human Revolution Director's Cut is up there too. No other stealth game is anywhere near as flexible or open ended as these.
I still prefer the classics, Metal Gear Solid + Tenchu. Plenty of modern day ones are good too.

If by simplified mechanics you mean that Metal Gear basically invented this genre / style and can seem simple when compared to some modern day games you'd be right. Each one got progressively more impressive though.
When you are spotted you are given time to shoot the guards radios to prevent them from calling for back up, so it's not like they just know where you are if one spots you. If you are out of view they don't know exactly where you are and look in the last known locations like any other stealth game.
The games are arguably linear, but not really that much different than most the games you praise. There is plenty of open areas with hundreds of ways of approaching the situation in the Metal Gear Solid series. There are of course some areas which are linear but that's because Metal Gear has always been an extremely story focused game. Still that being said I've played all the games you mentioned and a lot of them are 1:1 in terms of openness compared to Metal Gear. Metal Gear Solid 5 will be more open than ANY of them.
So yeah before you go bashing things you should probably do some research.
Not to mention I'd rank basically every Metal Gear game above every game on that list.

while I will not argue on the quality of this title, I consider that a bold statement
rather than talking about who invented what (which in this case sounds like trying to locate who exactly invented fire), personally I'd focus on describing the different nuances that each franchise gifted to the genre itself : we all benefit from ideas and solutions introduced by someone else, and in this case we -recently- got new awesome games, what could possibly be better than this? having more.... we have a very tiny number of stealth games franchises. Why? who can solve this? we will be stuck playing the same three franchises forever and ever?
Both of those are on my wishlist. Waiting for a good sale... lol
