Are you running fullscreen or windowed bordereless? I'm going to check out the thread after I finish cooking dinner. If you don't mind posting a tl;dr or current status of what you've tried since I will try to replicate the issue on my end to give additional results.

The only issue I've encountered so far is sometimes my 2nd card in SLI drops clocks and doesn't go back up to the speeds. I might end up running one card at 1300mhz and the other drops to 1280mhz and the usage is the same.

So you have 780Ti SLI and have both of them using 98%? Are you playing in 4k or what? Definitely a very good usage for SLI.

I managed to get 98% usage only when I'm forcing everything to max, MSAA, FXAA, TXAA and everything maxed out at 1080p.

I get 90+% utilization on both of my cards at 1440p. My ram speed is 2000 Mhz with tight timings.

Yes 4K. The settings you have is it windowed borderless or fullscreen, vsync is turned off right?

With V-Sync turned on sometimes my cards won't even ramp and they run in 2D mode at 700mhz or something. It's really annoying. Same with windowed fullscreen, I get half the fps and microstutters, after a bit of playing the fps goes up the microstutter disappears and it runs smooth, if I alt tab the cycle restarts. If I enable fullscreen and turn off vsync it ramps my cards to their highest power states and clocks.

I will test again in a bit, iirc from my last test this was the only reason I disabled v-sync. I wanted to cap the game to relieve the cards of overworking themselves and in return I got the cards not wanting to work at all.

In this particular screenshot, I was using the same settings of the guy with 970, everything ultra EXCEPT AA, I was using just FXAA and also extremely smooth shadows (not PCSS), and the advanced graphics I didn't change nothing, so everything was off in that section. So all the rest to maximum.

I was playing in full screen and without vsync, I always play in full screen and without vsync.

Anyone managed to work out what is going on with the GPU usage.. I am getting the same thing.
The only thing I can think of is my ram is not fast enough. 8gb 133mhz. (not what is listed in my sig rig)
Cpu is at stock right now, tested it with a 4.4ghz OC (unstable) and managed to get much better fps. But 2hrs or so into the game I started to get fps drops.

here is a quick screenshot, my cpu is usually pegged at 80-100%

The correct question should be why the GPU usage is not at 99% even when there is a FPS drop below 60. Most people would come to the conclusion there is a CPU bottleneck.

I's a bit old topic but definitely this is a CPU bottleneck. I have i7-4790K and in some cases, especially in the city with lot traffic and people all around framerate drops bellow 60FPS even my GPU load is 50% (GTX1080). It easy to check if you run the game at low resolution (800x600). You can see that FPS may vary in the city from 50 - 100FPS depending on scene but you can see that your GPU load is very low. Also FPS is dramatically reduced (GPU load is not affected) if you max the view distance in advanced graphics settings. This is clear evidence of not sufficient CPU power. Also noticed a bug that if the framerate exceeded appx. 170 FPS it start to stutter badly every half a second constantly dropping from very high fps to very low FPS. Unfortunately, the only way to make this game run smooth all the time is use g-sync/free-sync. Or use better CPU and lock to 60FPS which is really not the way I'd recommend...
