I don't recommend using AISUITE for anything. If you do use it and want to stay on an older BIOS then I recommend flashing the latest firmware for Intel Management Engine.

Anyone here know of a good high-end air cooler that can fit on this board whilst having enough clearance for all RAM slots filled (low profile) and my graphics card in the top slot? I'm very apprehensive of buying something without knowing first as costs and shipping in the outback where I am are quite high.

I'm using a Noctua NH-D15 in a Corsair 650D with 4 sticks of gskill trident ram.

Since motherboards should fit a form factor along with the chips etc placement, it would be the same on all X99 motherboards I would think it'd they are not advertised as different - not specific to this one. A high end air cooler that fits an X99 with a GPU in the top slot would be the Noctua NH-D15S. You must get the version ending with "s".

Is that with RAM under the fan on the right there? I'm using the Kingston HyperX Fury modules which I think are lower than the Trident ones so if yours fits mine certainly will.

I have 2 sticks on each side and they clear. The fans can move a little in both directions. I'm using TridentZ.

Welp, it must be a Z170 chipset issue then with the first GPU slot people were freaking out about? Hopefully that means the D15S is more compatible going forwards. Note that the D15 and D15S will have the same performance with two fans; the D15S was just modified by Noctua to be more compatible with the criteria you specified, but it apparently just doesn't matter for the X99 unless you like giving the GPU extra room. Still, I would amend what others have said as follows: If you want to use the stock fans, you should get the D15 unless you are worried about compatibility in the future. If you plan to replace the fans with those of a different color, I would get the D15S as it is cheaper (at least on Amazon) so you can save a bit of money. The D15S comes with the two fan mounts even though it only has one fan, so it works with two fans to give you the identical performance, and you would save money in the end.
