Can I use a female SATA to Molex cable to power a PWM splitter which has 3 fans on it?

Do you mean the connector on a PSU cable into PWM splitter cable designed to be plugged to and powered by PSU and has a 4-pin fan plug to connect to PWM header on motherboard? Then yes, you can with no worries.

I have this PWM splitter which is Molex powered however I would like to power it off using this SATA female to Molex cable so I don't have to use a Molex cable from the power supply to make the cables much neater.

You can use the Sata to Molex adapter to power it.
