I'm going to repaste my R9 290X after having it for 3 years as the temps are a bit higher than before and the fans are starting to get loud due to the temps but is the dot method the best to apply the thermal paste and do I need to clean the VRMs and VRAM as well?

I would cover the whole die with paste, just a thin layer. Better too much than too less. The ram normally doesnt need active cooling at all. The vrms normally have thermal pads i would leave it as it is.

Personally I make sure the entire die is cover via a finger or card
Don't replace the pads unless they are torn apart or really hard.
Too much thermal paste is okay, but not recommend. But never apply too little.
