I've noticed something similar with Speedfan. Now I simply set all fan headers to 100% PWM duty in BIOS and turn Speedfan off when running benchmarks. HWInfo also makes it stutter.

an easy way to test for the stuttering without even running 3D is to grab the watttool / gpu-z window by the title and move it around rapidly. If the movement is not fluid then there is some conflict.

I noticed that the VRM monitoring definitely does this, and gpu-z sometimes does it , sometimes not.

The good thing about WattTool is that whatever settings you set, you can close it and they will remain, and even after reboot without it running.

You might be right about LLC, I won't claim to be an expert, just been using it for years with CPUs without any problem.
In any case, I tested and it should be disabled for RX480 as it puts more load on the VRMs and leads to instability easier, and also increases slightly the required voltage to be stable, so there is no point. (for example in my case, with it enabled I need 1.2188v to be stable at 1450mhz and with it off I need 1.209v (average load V) so practically it needs about 0.01v higher)

Lol no. That could be indicative of more then just stutter with that method. Like, shoddy DWM. It's simple, if you're polling sensors, you could be spiking interrupt calls. That's why Nzxt cam, Asus AI suite, afterburner, precision, hwinfo64, hwmonitor and well anything that does this stuff will incur some penalty no matter what hardware you run.
The best way to frame rate is with external methods. Capturing your video output raw uncompressed and using software to analyse in post.

Than what program to use for controling msi rx 480 gaming x gpu fans? Sapphire trixx? Can Msi gaming app control fans?

In wattman I have constant crashing and I wouldn't touch bios because I don't have much expiriance with it...
