Issues with MSI H110I PRO AC Not Booting

I'm at my last wits with this system.

Specs first:
  • MSI H110I PRO AC
  • i5-6400
  • 8GB DDR4 2133mhz RAM
  • EVGA GeForce GTX 960
  • Corsair CX 650M
  • Sandisk 128GB SSD
  • 1TB Seagate

First built this system for a customer back in May, got it all up and running. Not a single issue. I get a call from them mid-July saying the system will not boot and just has a black screen. They bring it over to me, ran my own set of testing, got the same thing. Stripped the system down to its bare essentials with just the mobo, RAM and CPU, and I still get nothing. Even switched out the RAM from a different computer and still got nothing. I did managed to get the BIOS to show up once and get it updated, but even after that still had the same issue. Majority of the time it wouldn't even turn the monitor on. So I ended up sending the motherboard to MSI for a RMA. Nearly 2 1/2 weeks later with constant texting from the customer asking about it, I finally hear back from MSI saying that they didn't have a replacement motherboard and just refunded me $71 for the board. So I order a new board, same model, got it all assembled today. I do the initial boot, and what do you know, does the same exact thing. The fans and everything turns on, but the monitor, keyboard, and mouse never do.

The 3 red status lights on the mobo do turn on/off. The CPU light just quickly turns on/off, the DRAM turns on for a couple seconds, then turns off, and the VGA doesn't even light. Keyboard/mouse doesn't turn on, basically just sits there with the fans all on. No HDD light or anything.

About every 10-20 restarts though, I do manage to get the system to move farther along, the screen, keyboard, and mouse do turn on, (most of the time the screen is black, but I do get the splash screen, but it just sits there frozen) the HDD light blinks a couple times, but then it just sits there at the black screen and then VGA status light just stays on.

I'm out of options now. I know everything else with the computer works as I threw the GPU into my computer and that works perfectly fine. They were expecting the computer to be ready by today and well, I've got nothing but about $800 worth of useless equipment.

Anyone have any ideas on what's going on here? Is it my worst fear and that maybe the CPU bit the dust, which would be the first for me out of the 20-30+ systems I've built over the years. And has anyone ever done an RMA through Intel before and how's the process?

Assuming you've tried a different PSU then surely you have ruled out everything except the CPU?

It does sound like a CPU issue. I saw similar symptoms in an AMD system I built for my dad, worked perfectly for several months then randomly turning itself off or not POSTing at all.

http://www.intel.com/content/www/us/en/support/warranty-center.html looks like the way to go.
