Well there are old Pentium D processors,8xx and 9xx series those are the old architecture that are pretty slow compared to the new Core 2 Duos today. When you check the Core 2 Duos, you'd notice 6xxx and 4xxx series.Basically 4xxx series are the Allendale models which are 800fsb and comes with 2mb cache.6xxx series come with 1066fsb and 6x20 models are 4mb cache (6320,6420 and higher),while some of the 6x00 models are 2mb cache (6300,6400)

Also E4xxx series dont have Virtualization Technology,While E6xxx series do.(With virtualization, multiple operating systems can be run “virtually†from a single machine. This technology is particularly important in the server space, where one machine could host Windows, Linux, and Novell to run as a web server, database server, domain controller, etc all from one box, all running on different operating systems. Each virtual server would be completely independent and secured from the others. Virtualization is seldom used in the desktop market, so losing this feature honestly isn’t a big deal to most enthusiasts. (quote from firingsquad))

And the X series are Extreme Editions,While the Q series are Quad Core processors (QX for quad extreme). All those other numbers are specific to processor speed.

Since the Q's are quad cores... are the E's dual cores?

Are all 4000 models running on the 800Mhz FSB and are all 4000 dual cores?

Yes, the E's are dual cores. And the X's. And the PentiumD's. But especially the E's.

All 4000's are 800mhz FSB (which can make them easier to OC) and are dual core.

You won't see 6 cores really... its not an exponential value of 2. 8 cores may be seen sometime next year, as the penryns which are Intel's new quad cores and Phenom/Barcelona which are AMD's will be released hopefully by the end of fall this year.
It's about time!
