Which client are you using? For the console clients, you should always shut down the core before restarting your computer. The safest way to shut down a console folding client, windows or linux, is using the keys <control-c>. After hitting control-c, give your computer about 30 seconds to respond to the command and actually close down all processes. Then it should be safe to shut down the computer. Using the X in the upper right corner of the folding client windows has been know to corrupt a WU.

Ah, here's the answer I've been looking for. Same thing happened to me the past few days. I boot up and have to start a WU all over again. I'll give the ctrl+c a try now.

For the graphical client, you can right click on the tray icon and select quit. That should properly shut down the program every time.
