Backing up main system HD

I originally had a 120GB WD IDE HD installed in my system. I recently installed an extra 160GB WD IDE HD. I want to use this second HD for backup and storage. With the Data Lifeguard utility from WD, I can copy all the contents of my main HD onto my backup. What I am wondering is, if I do this, it will copy Windows onto the second HD as well. The HD's are set up as Master and Slave. If I do this, when I boot up the system, will having two copies of Windows mess up the boot-up process? Or will it only refer to the Master drive? Thanks.

The os must boot up from the master drive.

No. The system will boot off whatever drive you set to boot off first in the BIOS settings. Check the boot priority/order.

So therefore, if I make an exact backup copy of the master drive onto the slave drive, there should be no problems with booting off the OS on the master drive?

No it wont be a problem. Just check the bios for boot drive.
My mate had a mobo that used an 'available OS boot' thing. When he did this it tried booting from both at the same time. A new mobo was order after LOL
