Well, my board doesn't have that heatpipe system. Asus put it on the updated A8N32-SLI board (I'm assuming this is the one you bought off CD?). My board came with this little tiny HSF mounted to the Northbridge whose fan spun at (no joke) 8000 RPM. It was the most annoying thing I've ever heard before. Then it eventually took a dump on me (it's a documented thing. In fact, if you called up Asus in the following months when this board was released, all you would have to see is I have a A8N-SLI Deluxe and the operator would say "yea, I know. Your new fan is on the way." However, I just mounted a 40mm fan to it and was using it for a while. Finally, I got fed up with the noise coming from it and the fact it wasn't really keeping it as cool as I thought it could. So I replaced it with this cooler. The temps did drop by a few degrees, but more importantly, there is no more noise. So overall it was a very worthwhile swap.
That being said, I'm not sure if you should disassemble that heatpipe setup. However, I know my friend's comp who has the same board runs a bit warmer than mine, so it's up to you. I say DO IT!!
