Which is the right clock!

Basically CPU-Z is saying my Q6600 G0 is running at 2Ghz, but everything else says 3Ghz, which is what I set it to in the Bios, it looks like cpu-z thinks the multiplier is 6, but I set it to 9, like every
other application believe.

Which is the correct clock speed?

Check out the multiplier line right below your frequency in CPUz - this shows 6 in the screen-shot you posted. It will be 9 during CPU-usage. Grab a window with your mouse, and move that window all over the screen really fast, you should see your CPU freq and multiplier go up...
