Here's another picture of how I mounted the fan on the heatsink:

That's how I was going to attach a 40mm fan that I have, but I find this 50mm one to be much quieter than the 40mm.

If you use HWMonitor, I think the northbridge is TEMP0. The temp doesn't really move unless you are using the northbridge (like playing a game). Mine stays around 43C idle, 50C when playing a game. I put a fan similar to yours (I took it out of a broken Xbox) on the motherboard, but I positioned mine on top of the ethernet and audio ports, pointing down on the northbridge because I'm running caseless. Now my idle TEMP0 temps are 37C and load is 44C, so its definitely cooling something.

Make sure to replace the factory paste from the heatsink and put some better stuff on first.

It's the SYS_FAN1 port I have it plugged into. But I actually have an RPM adapter for my fan controller so I just plug my fan into my fan controller, and then plug the RPM extension into the fan port.

I wonder why gigabyte didnt just add a 40mm fan if they have a sys_fan1 port near it?
should cost them only a buck or 2

did the RPM adapter come with your fan controller?

Yep. There were actually two included. It's nice to be able to still monitor the fan speed through the motherboard and in Windows while still being able to control the fan with my hardware fan controller. I have the Sunbeam Rheobus Extreme. You can actually read my review on that controller here: http://tech-lobby.com/2008/04/sunbeam-rheobus-extreme/

One reason Gigabyte didn't include a fan is because of cost. Then there's also the issue of small fans creating lots of noise.

hey nice thread and +rep for putting this together but i did what zdarryl did and just screwed a small 40mm fan off an old Pentium 1 into the fins of the heatsink and it helped cuz i was doing like 420 fsb before i knocked it down a little to speed up my ram
