I would run chkdisc /r in command, or run it from rightclicking on C and going to properties. Worst comes to worst you will have to format the drive and start over. It sounds like a few bad sectors or the like in that one folder/section that somehow got corrupted.

I'm trying to get it to run chkdisk, it's telling me that it will run it the next time windows starts up, ive restarted several times but nothing.

I am honestly not sure ;/ Bumping though so hopefully someone can give you some advice besides a format to repair the drive.
edit: have you tried chkdsk /r (try the /f flag as well) in the command prompt? You might need to rightclick cmd and run as administrator.

Good idea, i've typed in chkdsk /r and chkdsk /f and it tells me:
The type of file system is NTFS.
Cannot lock current drive.

Then asks me if I want to schedule this volume to be checked next time the system restarts.
Back square 1. GAH!!

I've tried calling gateway but the dumb ***** on the line just told me that some software was telling chkdsk not to run on startup. REALLY!?!?!? Idiot.

I am not sure, but I believe you can boot the (gateway) vista disc and click repair computer, after it tells you that it either hasn't found any problem, or it can't fix the problem, there should be a command prompt button which will allow you to run a full chkdsk without the volume mounted inside windows
