I am about to do the same mod (turning the ps filter around 180Â°). Without having done it yet, I think the reinforcing bar inside the case bottom (those shiny plates front&back) provide all the stiffening the case needs. And as long as you cut out only what is absolutely necessary, it SHOULD be OK.
My back-up-plan would be to stiffen the corners with either a three-sided bracket or a solid piece of aluminium (at least 1"x1"x1").
To stiffen the side panels you could apply some silencing panels. Alternatively, glue one or two metal strips of 0.1". Even with the anodized surface, a good 2 component glue should be enough. If you intend on "stressing" the panels with cable bundels and such pushing against, you will need to strip/sand the finish off before glueing.
Then there is always the ever popular Acrylic Window solution.
