It will probably void the warranty, it is not guaranteed to work on every card, but no it shouldn't cause a decrease in performance over time.

only the agp 6800 vanilla's were manufactured with 16 pipes, with four disabled.
the PCI-E versions were manufactured with 12 pipes only. And lol, how would he have a 6800 ultra considering if he was lucky he could match or exceed by a small margin 6800 gt speeds let alone ultra speeds... and that's if he got an agp board.

go with the 6800gs, for the price difference between it and the 6800 you can't go wrong
