Please help. Theres something wrong with my pc.

I have always turned to you guys when I need indepth help and this board has never failed me as others have.
The problem Im having is hard to describe but Ill do my best.

My problem is that I dont feel my system is performing up to its capabilities.
I just recently purchased X3 reunion and I have to say, it runs like garbage.
FPS is choppy. When speech loads there are pauses. When I turn the ship and have large objects like a planet come into view, fps goes to crap.
When I reboot my machine, my mouse doesnt work and I have to unplug it and plug it back in.
Every once in a while my entire desktop just goes blank with no icons and I have to click on refresh to get it back.

Well here are my specs.
Windows XP home edition.
Pentium4 3g. (overclocked to 330 mhz)
Nvidia gf 6800 (overclocked to 350/750 and unlocked using rivatuner and coolbits)
2 gigs of kingston ram dual synch.
Mouse connected to usb from motherboard.
Joystick connected to usb from motherboard.
Cablemodem connected to onboard port.
Keyboard connected to the pin port.
Onboard soundcard using ac97 codec.

My temps right now (not doing anything but this) gpu 60c, cpu 41c.

The bottom line is I know that my pc should be able to handle a game like this with ease as it does most other games, like bf2 and WoW etc.
I still get choppiness when I turn off vsync antialiasing and antiscropic filtering, turn down the graphics to a minimum, have my vidcard set to performance.
My hard drive has be defragged over and over untill its almost all blue and white. It has plenty of space (over 50%).

Do you have any ideas as to what may be the problem with my machine?
Is there any diagnostic tools that will test my machine and tell me whats wrong with it? Like some kind of pc doctor. Plz help and thank you pc gods.

Im assuming you have all of the latest drivers, and that you did clean installs of them, correct? Also, what is the size of your system page file? Have you checked for updates for that particular game? Have you tried turning down your over clock and trying the game, to ensure that your over clock is not causeing the problem.. Try those things and report your progress here.

Sounds to me like spyware, except for the mouse issue. you may have a faulty mouse. Here is my recommendation to rid your computer of spyware and viruses:
>Get Spybot Search & Destry, and Adaware SE Personal From www.download.com.
>Install them.
>run through spybot's setup, then close it.
>open adaware and update definitions.
>Update your Antivirus program
>Reboot the computer, and after the comp detects IDE devices, click f8 repeatedly.
>Go to safe mode with command prompt.
>after you finish logging in, and get the command prompt, close it.
>press ctrl+alt+del
>click File>new task
>browse for spybot S&D and run it, and select all items and click fix problems.
>close spybot.
>start a new task again, this time adaware. run a full scan and search for low-risk threats.
>select all results, and click next. delete them.
>close adaware.
>Use the same steps above to load your antivirus program and scan your entire PC.
>in task manager (ctrl+alt+del) go to shutdown>Turn off.
>let computer boot normally.
