Where are the differences between the two P55A UD4 boards? Also the whole business of USB 3.0 and SATA 6 slowing down the system does it apply if I dont use Xfire?

I don't know about the differences, check newegg.com.
Anyway, in most cases the USB 3 and SATA 6 leaches lanes from the second slot, so if you are using a single card you wont notice.

Only difference is that UD4P has TPM technology and UD4 doesn't.

USB 3.0 and Sata 6 won't slow down your system and this is only true with GIgabyte P55 USB 3.0/SataIII boards, as other makers use a PLX chip, which can bottleneck drives and other things. With a single card, you can either run it at X8 with USB 3.0 and Sata III running in turbo mode or at x16 with USB 3.0 and Sata III running in non turbo mode. Even if you DID crossfire (x8/x8), USB 3.0/Sata III would run in non turbo mode via a single PCIe 1.1 lane off the P55 chipset keeping all 16 lanes for you GPU(s) intact.
For example, USB 3.0 would run at 2.5Gb/s aka over 5 times faster than USB 2.0,

If you don't plan to use xfire, then you should go for UD3P, same power phases and features and cheaper, with a x16 and x4 gen.1 lane PCIe 16 lanes, perfect for physX card.
