It shouldn't mess up the RAID, but resetting bios is part of the process so you'll have to turn raid back on and all that. If you have a means of backing the array up first, it's not a bad idea to do so. I've used mobo raid for a long time and never had it break from flashing bios, but it's not impossible. Check the bios release notes though because there'd be mention there of something like that.
Also immediately after you do that (i.e. before OC'ing) you should try some gaming with everything at stock.
At that point, given everything you've tried, if you still have the issue, I'd have to say you have to start looking at whether the mobo has a problem.
Also, have you tried gaming w/o afterburner running at all, just to see if that might be the issue?
Well the bios i am using is the FA version. There is a newer bios but it's only a beta but still i have to give it a go.
Yes, hopefully the raid arrey will not be broken as long as i set it back to raid mode in the normal bios as normal.
Ive gamed without anything running at all including fraps/msi ect.
I really hope the mobo is not broken but yeah, it could be a mobo issue.

Also i just want to say, if my quad it at 4Ghz, what should the uncore frequency be and what should the IQR be? There are tons are little settings with their own frequencies and own multiplyers and ive not a clue if they are running at what they should be.
