It's at the bottom so the water flows down to it from the res in the drive bay

Doesn't matter. Pumps are strong so it's no big deal. Allowing gravity to pull the water down into the pump is much more efficient and important imo.

but if the pump was in the 5.25" bay with the res, wouldn't it be slightly easier on the pump, not to mention out of the way.

Whether it would be easier for the pump is probably similar to asking the difference between 999m and 1km I think. It's not really going to be a huge deal in terms of efficiency. Having it in the 5.25" bay would certainly look tidier and it would be out of the way. Idk, I've always followed the rule of allowing the water to flow down from the res into the pump. Makes sense to me so I do it.
