You must have some IO shields you don't use. They could help with marking out the cuts for the ports the IO shield has, like netowork and usb??

Im so sorry I havent done any work on this guys.. when I got sick I didnt feel like working on this obviously and now I have lost my motivation to work on it. I will try to get some work done soon.. in the meanwhile Im still trying to think out the above problem, not being able to accurately mark where to make the cuts for the ports.

Wing it, i mean it's in the back, so its not going to be seen much, alternatively, im not sure what you could do.

Do you still have the metal cage from the 360? Cut off the I/O part of it and weld it or fashion another plate from the template.

I may have an idea...
Take this image of an xbox 360's backplate, print it out the right size (the real size) and then just draw it on the custom i/o shield you made (you could print it out on a sheet marked with squares (donnno how to saw that in english...sorry )so you can draw the squares on the i/o shield and then have a more accurate fitting...). Just takes some mesures and it should work fine...

Well I tried using the metal cage as a template, but I still dont know where to mark the cust.. that just tells me the shape and size and distance apart from each other. Looks like Im gonna have to figure it out with some confusing drawings and math.. great.

Cant you just use the bottom half of the 360 casing and draw through the holes onto the metal, then cut out the bits you coloured in, like a stencil?
