I would drill out those missing holes on the MB tray. Megatrons are heavy heatsinks. I would worry that the weight of two of them (more specifically the cooler mounted on the CPU socket on the upper right of the picture above) may warp the board if those top screws weren't fastened..
Definitely drill and tap two holes for more standoffs. There's no way I'd let the bulk of the motherboard hang like that.

Part 1 tutorial is up. Yes it's a tad monotone and it was late, deal with it ^_~.

Oh ok so what benchies do you want me to run on this? The baseline is my current sig rig (Dell XPS 410). So far I have:

Cyberlink Powerdirector:
- Take raw video from SR-2 tutorial part 1 (37 GB) and see how fast it'll process.
SuperPi:
- 1M / 32M sets
FFXI Bench v3:
- Low and High Modes
FFXIV Benchmark:
- Low and High Modes
Canon DPP RAW exporting:
3ds Max Cathedral Render (a self-built scene of a few million polys + lots of glass)
Adobe Media Center Exporter
3D Mark 06
3D Mark Vantage
3d Mark 2011
Crysis Benchmark
Photoshop CS5 Importing / Exporting
Zip Decoder
Heaven 2.0
Folding GPU (Iterations /sec)
Counterstrike Source
External HDD Read
Compact Flash Cards Read (Extreme III and VI)
Opening crazy amounts of photos in Photoshop
Also various power combinations / wattages for single and dual CPU / GPU etc. power usage.

That's all I can think of at the moment. I can't do any Far Cry / CoD / Metro runs since I don't own these games yet (though Metro looks great and will probably pick it up).

heh, thanks for the shoutout in the video, it is kinda shown in that big foldout map of the mobo, there is a green circle there, but it's dotted... as best as I can remember...

and run the full gamut of benches on it, for HWbot, our team is always in need of more points

Ok, got the answers I needed about the whole question regarding if my Megahalems' screws were indeed deep enough on the pre-installed EVGA backplates. There's not too much thread there but it looks like after installing one that it is infact, solid and secure. Will still need to pick up a Torx set for the GPUs at some point anyway. I might just stick with the standard CPU backplates but I was worried about the small amount of thread connections for long-term support.

Anyway... working on tutorial part 2 but in the meantime, you guys get more pretty pictures! As always, a collective photoshoot is viewable via my Livejournal.

Oh - an update on the mounting standoffs. The left one near the VRM was drilled and tapped by my machinist and lined up perfectly afterwards. The farthest one to the right lines up with an elongated slot similar to an oval or jogging track on the MB tray and so a regular standoff would fall down if I placed it in there. The only solution at the moment is to use one of EVGA's adhesive standoff pads - not the best solution but hey, it beats a point without any support at all. Updates on that to follow for the video tutorial part 3 when I can make more progress.

Like I said in the video. NF200 chipset heatsink has VERY small screws! A fraction of a fingernail in size.

Crazy heatsink bokkeh!

To be honest, normally I'd just put a squirt of compound on and squash it with the heatsink. Everyone here seems to say to actually spread it out evenly. I hope this is ok

Proof that the Megahalem Rev. B does - just barely - clear the Mushkin Redline RAM sticks. Whew!

While I would imagine fan casings / shrouds are all similar or standardized in size, these particularly thick LCD fans' casings fit the 120mm indentation in the Megahalems perfectly! ^_^. The fans will sit slightly higher than the heatsink however due to that tall center spring screw of the heatsink bumping them up a bit.

Rear pull fan is plugged into CPU fan header. Front push fan is plugged into MB fan header. Rear fan of the case will then have to have it's wires shifted down a bit to plug in at the bottom of the SR-2 so far. There are a lot of headers but I don't want to overload any. The 120mm Yate Loon Red LED fans pull 0.30 amps each according to the label (not shown in pics above but on LJ I shot a shot of it). I presume though that most of that power is for the LCDs which I can use the twin Molex to connect to the PSU instead of a MB header.

Part 4 will have me actually showing the darned thing running

Making the hardware switchover and power-on in just a few minutes, wish me luck.
