Most applications you would want on the SSD anyway, since that's the point of it.
When you install a program, it gives you the option of where you want to put it, assuming your HDD storage was "D:", then you could even make a D:\\Program Files\\ and just change C: to D: that would save you some typing...
Personally I always do this anyway having Games in C:\\Games or D:\\Games instead of "program files"...
Games you probably want on the HDD since they're huge.
