Instead of software monitoring you may want to invest in a fan controller.

I would go with a fan controller. I picked up the cheap one http://www.newegg.com/Product/Produc...-808-_-Product. Some people complain about it but for 15$ and controls on 4 fans, I'm not complaining. It also fit fine into one of my spare 5.25" Drive Bays. I turn two off and throttle the other two down when I'm not gaming.
