Ideally I'd like to mount it sideways in the PSU area. I could actually screw it onto the hard drive bay, I just dont know if would have a negative affect on the pump.

As long as the inlet isnt facing downwards you are good.
You can have it sideways. Its all covered in the pump's manual.

Didn't see it mentioned in the 1 page manual it came with. Either way I put it on its side but had to remove the base. Guess I'll leave it this way until I get some 90 degree fittings.

I guess any change I do to my loop I have to drain it each time? Also, how do I know that everything is working OK being that this is my first loop? The pump is running pretty much silent(low humming noise) so I'm assuming its running without air being trapped inside it. How do I make sure there are no air pockets within the loop, I have white tubing,

Also, while there is flow going into my EK Spin Bay the damn propeller isn't spinning.

The loop looks ok, If you're worried about air i would let it run for a while wth the res. uncapped. That pump is pretty powerfull. As fro draining the loop for maintenance, that would be wise
Maybe the flow isn't quite strong enough to spinn it. try flicking the res. case, or even run prime to heat the water up for a bit. This increases flow rates a little
