Active partition issue. Need expert help please.

I have no damn idea why or how this happened, but my disk partitions have gotten screwed up somehow.

I have three drives installed in this machine:
90Gb SSD for my OS and a couple of programs
250GB HDD for the rest of my programs and my personal files like pics, etc.
160GB HDD for local backups of a few files and a system recovery image.

Here is what happened: I wanted to get rid of the 160Gb drive because it is aging and I wanted to install another 250GB in it's place. But when I went to format the drive before taking it out of the machine, I found that I could not. Upon investigating, I found that the disk has been marked as "active" and as you may know, Windows will not you format an active partition. So I figured I would simply set the drive to inactive using DISKPART, reboot the machine, and then I would be able to format the drive.

Well, after marking the 160GB drive as inactive the machine would not boot at all, and would not even be recognized by the recovery console on the W7 disk. Apparently the OS somehow got dependent upon the 160GB drive being present and set as active to boot. I finally had to open a command window in recovery console and set the 160GB drive to active in order for the system to start again.

I would like to know how the hell this happened and what I can do about it. There is no way I am reinstalling this OS on this SSD. I already beat it up bad enough when I first got it by doing benches and experimenting, and right now this system is tweaked like mad and set up exactly as I like.

So I ask, how can I get rid of this disk without affecting my system? There is nothing on it at all. It makes no freaking sense to me, and I have been doing this stuff for a long, long time.

Bump.

I should have seen this coming right after I originally tried to use the Windows 7 built-in backup. It wouldn't let me do it, and I didn't realize it at the time it was because I would have been backing up to a system disk.
