you will need to grab a program from the interweb for windows that can calculate the md5 checksum as windows doesn't support this sort of "check" by default.
try a program like unetbootin for creating bootable flash images of linux distro's.
as for you install inside window problem, that is wubi for you
i can't help you with wubi installation of ubuntu, as i disagree with the use of any linux in that fashion, so i don't know anything about them
go to add/remove programs and remove it, and try the above suggestions of redownloading the iso and using unetbootin.
