The water that leaves the res is replaced by air, so you have absolutely no air going in or out of the fill port.
this. dont leave the top of while its running. there is no need. the excess air will eventually end up in your res which is perfectly fine.

fill your res, put cap on, run pump, turn pump off, add more water, put cap on, run pump. continue to do this until the loop wont take anymore water.

then let the loop run for a good hour or two to get air out. after that you can gently tilt the computer while the pump is running to try and knock any excess air bubbles out of the rad and what not.

i just open one of the top ports on my res off, take an extra barb screw it in, put a ft or so part of tubing on it, with funel at end and fill er up. also works pretty well to fill it before you conmpelty screw it (the resovor) in too

Your setup will sound like a fish tank till you get the air out, and the only reason to leave off the fill cap is so you can add more coolant.
